No idea which tool it is, but I assume Celebitest only checks Ageto Celebi. If PKHeX marks the PID/IV from Eligor (on that Pokemon) as legal, then you're fine

@loonix200 is this option checked? I just dragged a Bulbasaur over from Gen 3, and it was registered as both Seen and Owned (no shiny icon) What version of PKHeX are you on? I'm on 20190919, and as you can see, the Bulbasaur transferred up just fine. If I'm not mistaken the phenomenon described happens when something is Owned but not Seen. While looking at your Grovyle image, that doesn't fully seem to be the case, it's probably related to Seen/Caught flags.

I'm sorry what? (what is celebi test?) Are you trying to generate a shiny Celebi? Ageto Celebi cannot be shiny.

for Shiny Colo, you're supposed to use another program called Eligor.

I don't understand what you're trying to get at. You want to view the 2 boxes of the same save at the same time? If so, simply open 2 PKHeX windows, and open both saves at the same time. (note, I recommend you only make all modifications to one of the windows, tho) If not, kindly elaborate further.

No. any save injection has to be done on a hacked 3DS. The only exception is using Cyber Gadget Pro to place hacked saves on Japanese 3DS carts (only). No other exceptions as far as I remember.. (While Powersaves provide cheats, it doesn't allow users to inject their own saves 1. Any modification has to be done via PS's own codes) In any case, the above exception doesn't work for VC, so thoroughly no for your question. notes. 1. Their own saves in this context any externally modified saves (such as using PKHeX). Powersaves only allows injections of saves directly handled by that program.

All answers are based on Switch hacks available to public, at time of writing. Saves are encrypted per console per game, if I'm not mistaken. At this point, Sheer Force Landorus was only available via Pokémon Dream Radar (transfer to B2W2), and Pokémon from Dream Radar cannot be shiny. What version of PKHeX are you using?

While it sounds like you gave up on using NO$GBA, it typically works only when set to "Raw". (same advice as I've given before to someone else) Here's also a slightly different version of an advice I gave (if save size was incorrect to begin with)

First of: 1. What device are you using? (You said DS, but standard NDS don't have SD cards. Did you mean 3DS or DSi?) 2. Are you on Custom Firmware or using a Flashcart?

Only the stats of Necrozma matters. Solgaleo/Lunala stats don't matter and get hidden in your save. Maybe this will help:

Some would go as far as to say that if you extracted a save from cartridge/game, or played on an emulator, all the Pokémon on it would be at best Legal, even if you didn't hack it to be shiny/change stats etc. In this case, Mystery Gift injections (without illegal modifications done to the PKMN) would be legal status

It should work for both Android and iOS It is also the one I happen to have one device. for it to give accurate results, you’re gonna have to input your trainer level and appraised IVs as well. (Without the appraised IVs, it’ll give you a few possible results)

The string of characters that follow. Looking at the string may give you an idea of how similar the entries (within the same species) are. For example, these 2 Rattata are clones of each other, the only difference being one has a third move Bite. As you can see, most of the trailing digits are the same. This method may be laborious, but it's the only one I can think of right now. Additionally: Also, if the exact copies already exist in the folder you're trying to dump to, PKHeX wouldn't export them.
