    What were they specifically? Wc6 files can be opened in the Wondercard option in PKHex. PCD, PGT, PGF files can be opened with Pokegen's Mystery Gift editor. Only there can you turn them into pkm files, injecting them into a Gen IV/V game, claiming it in game, then back up game and export the event pokemon as .pkm.

    Couldn't you export all your pokemon with Ram2sav and start over? It seems something that affected your cartridge, perhaps a new savegame will fix it. This way all your pokemon are safe, and it doesn't take more than 29 hours (at least for me) to finish the game, including Delta Episode. I can't remember if this happened during their January maintenance, but I lost a Genesect when depositing in Box 1 slot 30 in Pokemon Bank. It had to happen during that maintenance day because their response was that they don't delete pokemon from the Bank. I did the saving and everything, so it definitely wasn't a quitting without saving ordeal. Did you do a game sync at February 17? Maybe that's what messed up your cartridge (along with using ramsav injection). All this is speculation, the only solution I can come up with is starting over.

    FC please, and Clefable can't have relearn moves. Transfered pokemon don't have relearn moves, as that's a trait introduced in Gen VI.

    PCD for the wondercard, pgt is the pokemon without the wondercard. I had to Google for that, I didn't know personally.

    I had a bad eggs scare when I saved boxdata.bin and renamed to ramsav. Maybe that stretches farther than my situation, perhaps you're exporting the save wrong? What are you using? More details would be nice. For either PCEdit or Ram2sav, make sure you download all the necessary files, bookmarked the links, follow the instructions exactly. I only followed PCEdit once and everything went smooth sailing, ram2sav would've been the same experience if I had not have followed the instructions EXACTLY as typed out.

    In PKHex, Wondercard > Import .wc6 > click button with arrow pointing to the left > Save > Export Sav. I'm repeating myself from only a few posts up.

    Inject the pcd into a Gen IV game, claim it, in your new/updated Gen IV game save, the pokemon will be there and can be exported as a pkm file with Pokegen.

    You can drag pretty much any pkm into PKHex and it updates the info to make it look like it came from Poke Transfer or a Gen V event. As already stated, there's plenty of Shaymin pkm/pk6 files here and in Pokedit, for example.

    All it needs is a multi-pokemon support. Boxdata.bin or dragging a folder of pk6 files to the blue square. Great so far.

    Right, but some pokemon's HAs only exist through transfer, namely the Gen IV and III starters (event Torchic excluding), and some pre-Gen VI fossil pokemon. It would be cool if they had events for those, save the trouble of genning them. What would be cool is an HA for Deoxys where it can go into either form at will, kind of like Stance Change. Attacking moves go into Atk form, priority and/or entry hazards go into Speed form, status moves go into Defense form, you always start at Normal form.

    PIDs in Gen VI seem to only indicate the Pokemon Shiny Value, it's not impacted by IVs and nature, nothing really. You can change natures, IVs, and abilities at will.

    It will be legal, all legends except Kyogre, Groudon, Rayquaza, and Deoxys are not shiny locked in ORAS. IVs and nature don't affect legality, only moves and ability (slots) do. "Legit" is just an imagined term to differentiate pokemon and their origins, whether they were untouched or "touched," which one wouldn't truly know unless someone said they edited a pokemon.

    Manaphy can be legal if either from an event or Pokemon Ranger, not pentagon able yet. Also the event pokemon you gave nicknames, can't have them, maybe. I've somehow been able to trade event pokemon with nicknames, but if they don't pass through, that's why. Just a heads up.
