With GTS hacks (like Shiny2), Pokémon can be transferred to/from games as *.pkm files, which can be altered/read from a computer. Shiny2 is actually open source, so you could reference it and try to integrate it into your program. I don't know, but it's probably the same as 4th Gen pkm files. If that doesn't work, try big endian words. If that doesn't work, I have no idea.

You could try a GTS hack like Pokecheck. All you need is Wifi and a pkm file.

Not possible. There was a tool to do something similar, but required a specific driver and only worked on the original DS. (And you're not going to do that with VB anyway.) You could, however, see how GTS hacks were made and perhaps do that. Anyone know of an open source .Net GTS hack?

No. He's planning to edit the pkm files in the save, then try to transfer them to Gen 6. This section's fine.

I recommend the Supercard DSTWO. It's also more likely than other flashcarts to receive updates to counteract being blocked by system updates on the 3DS.

I really have to try this out sometime. This has the potential to be the next Pokegen.
