The only thing PKHex doesn't handle is trash data. It doesn't matter though cause as soon as you move to gen 6+/bank, the Pokemon trash data is then determined by the app that retrieves the Pokemon from bank. So for practical purposes PKHex is exact.1 point

@Kaiousama As far as it is know PKHeX does gen 4->5 conversion correctly, but no one is a fortune teller so no one can tell you if there will be a problem down the road. Though it is highly unlikely since no issues have came up yet. But, as you said you don’t want anything that will “taint” your Pokémon you should transfer them by playing the mini game.1 point
