  1. I know you said it is a real copy, but it is possible you have a fake copy (and you just couldn't tell), and Checkpoint extracted the data from the correct partition. Except it would only be accurate if it were a real game, hence why correct partition but wrong file. Also, if you 'restored' this bad file and yet you were able to progress the game, it just sounds like your save is somewhere else.. As tho your save isn't in the common save partition. (and the reason why the file of a different game exists is.. maybe someone did a crappy job and tried to overwrite a game or something, who knows) But yeah, try with TWL save tool and see what the result is. I know sometimes people have issues with Checkpoint, and TWL save tool seems to go around that.

  3. Since I just ended up seeing this post by chance I'll add some info on this comment. The save was extracted from a American version of My Pokémon Ranch. It doesn't have a living dex and it's probably full of hacked pokémon from when I was a kid back in 2008 and placed most of them into the game. IIRC I cloned a bunch of Bidoof in PkHex and placed them in to get to the 939 ammount on 2017. Quote from my digiex post: "It has 939 pokémons in it, so you are able to deposit 61 extras in it. With that you should be able to deposit a Leaflon and a egg for the Mew and Phione respectively." So you need to deposit 2 boxes of pokémon into the save to be able to get the Mew and Phione should you want to do that instead of downloading the .pkm file directly from the linked post. IIRC you can only take back pokémon you deposit into the original game they came from, so there would be no point in considering the pokémon in there anything but "garbage" to get the Mythicals.
