PKHeX has never auto-deleted when dragging between two windows. The processes do not communicate with eachother. It is up you you to drag & drop, and delete stuff afterwards if you so desire.1 point

@doctorC3 I don't know what you did but this is not a save file. This "message" goes on to the end of the file. Safe to say, there's no "remnant save data" to be found, due to the phenomenon I mentioned above.
