Trainer PKM levels - made the decimal value too high. For reference:
• 5% increase: set to 1.05
• 10% increase: set to 1.10
• 20% decrease: set to 0.80
TMs / Mart - they’re not stored in GARCs.
Assuming you’re still referring to Sun/Moon...
For TMs, move your modified code.bin to the appropriate location. For Mart, move your modified Shop.cro to the appropriate location.
These locations differ if you’re using Luma LayeredFS, SaltySD, or whatever else there is (NTR LayeredFS plugins?)
Those files are each individual move (max for ORAS is 621, Hyperspace Fury).
Tackle = 033.bin
Flash = 148.bin
After doing a file comparison, the two moves are identical after modifying with pk3DS. It's definitely what Kaphotics expected, with the data being located elsewhere or in battle scripting.
Replying to what you said @Kaphotics, yes. I made Flash identical to Tackle.
Though unlike @darkmage1991, after dumping the move GARC with GARCTool, I got a 0.WDn file and I'm unsure what I'd do with that.
Those move slots are cleared (frozen) so that the game can populate them with their current level-up moves. This is working as intended, and the Pokemon do have their level-up moves only.

You’re 8 months behind on updates for PKHeX (latest is 20170922)... please, before reporting bugs, always make sure you’re using the latest version of the software. This goes for all bug reports and feature requests.
On 11.2 and using the guide I linked you, you literally just need Soundhax... I'm not super well versed with HANS, and since basically everyone pushes for CFW, you're hindering yourself by loading with HANS. There's a tutorial specifically made for CFW I've linked a few pages back, even.
Unrelated to pk3DS, use http://3ds.guide/ to get CFW so you can fully randomize your Omega Ruby. Any other method (ie, HANS with Homebrew) will not allow for CRO edits (starters, static, gift, type chart, etc.)
Make sure you’re using the latest build of pk3DS. In addition to this, if you’re using something like LayeredFS or SaltySD, your code.bin dump must match the update data installed (if any is).
I am also able to replicate this. Loaded a PK7 template with 255 Friendship, changed it to 0 and set it to a slot. After loading into editing tabs, it was immediately reverted to 255, both on the slot and in the editing tabs.
It's definitely working fine in both Gen 6 and 7 after my testing...
Please make sure you're using the latest release; the latest commit was pushed ~13 hours ago.
Your CROs need to match the current version. If no update data is installed, CRO needs to be from your game dump. If you have latest update data (1.2) installed, CRO needs to be from your 1.2 dump
