if you're talking about the encounters through navdex, then im pretty sure thats a ROM thing and not actually saved in the data.

I am also interested to see if it is possible.

As the OP might have noticed, whenever Navidex is altered through PKHeX, it immediately revert back to its original value, so, unless I am missing something here, it is not possible to give a search level 999 for any Pokémon you wish. : p

It worked for me...here's how I did it.

1. Open your save file in PKHex

2. Go into the Pokedex editor

3. Set the "Battled" value for the Pokémon of choice to 999 ("Fill Dex" will set it to 999 for all of them)

EDIT: As of the 12/16/2014 update, "Battled" has been replaced with "DexNax Lv". I wouldn't use the 12/16 version though...it's a bit buggy, apparently (EXP values are off).

Is it still possible to raise the search level through the most current version of PKHex? (PKHeX 21.08.06) I can't seem to find it when I go through the tool

Oh I see what I did wrong. I thought I could set it without importing a save first. Now that I imported the save, I was able to set it to 999
