With the Mystery Gift Tool should be enough to load your save file, click Inject WC3, load the WC you want and export the edited save file where you want. With the PKHeX Plugin, load your save file into PKHeX, click on Tools -> WC3 Plugin -> Mystery Gift (WC3) -> Import the WC3 you want, click on File and export the edited save file. If you can't receive the Old Sea Map in-game, either you didn't imported the wondercard into the save file, or you did not export the edited save file in the right location. I'm a bit confused by your words " I've tried importing the wondercard into my save file by overriding region and selecting Japanese". You have to select your save file language, if prompted. Not another language. Assuming you're using the BlackShark's plugin and you're playing in Italian, you have to select EU/US. The Wii homebrew only send official events. You can redeem the Old Seam Map with a japanese Emerald cart.

You can use the PC application or the BlackShark's PKHeX Plugin to load the Old Sea Map wondercard into your save file. Of course the Mew will never be legal, since the Old Sea Map has never been released outside japan.

Use a working save file to check the coordinates, then use them in your save file. Should work.

The codes for the Shiny lock removal should be out there in the internet, and they can be different between every game version and/or languages.

PKHeX should do the job. Flags, Pokémon data, pokedex, trainer info and lot more are available to be read and edited on PKHeX.

I tried few things like loading the save file in pikasav, then loading it in some emulators and restoring it in an actual italian cart. All seemed to be working fine, and I backed up the save file again from the cart. Now it loads in PKHeX. I'm unsure if all your data is there, but at least most of the things should now be fixable with PKHeX. PMCRYSTA.SAV

There is no such a thing in the pokemon's data. However, if the pokemon you want to edit has been transferred to HOME at least once before the edits, it might be possible for GameFreak to track back the original ball thanks to the HOME Tracker. Nonetheless, until now no one has been penalized for this kind of edits, even if the modified pokemon already had a tracker. I'd personally suggest to reset the tracker before any editing tho. You also have to be careful in which ball you use, not all are legal combinations.

I had in mind to send my Shiny Mew to my HOME account too, but I forgot to log into Pokemon GO and I have now to restart the 30 day count. I guess my HOME account is going to wait a bit more.
