You can already create gen6 pokemon with custom IVs/EVs with PKHeX.

Wasn't there a way to inject via Wonder Trade packets? or was that method canned after they decided to send the data through TLS packets?

There was a way before to extract but never to inject. Then again theres no update with Pokechecks progress so maybe they figure out somthing
