I downloaded pkhex, but when I load the Pokemon brilliant diamond save file it doesn't load (I'm on Android) SaveData.bin

Emulators store the save file differently between emulators. NDS and GBA may store the save file within the same folder as the game, but 3DS/Switch emulators emulate the file system as well. Look at your emulator's documentation to find out where it stores its save file data.

I save the game in the menu normally, but when i try to edit it, in the folder, it only shows the ROM of the game, not the SAVE. It works fine for all the other games before gen 6 though

You'll need to be much more descriptive because hidden ability has been around for 5 generations now. Be sure the hidden ability is possible to obtain in the game, and ensure that the encounter is capable of obtaining it in the situation where the game does not have Ability Patch available.

As far i can tell, PK3DS does not support scripting or adding new events, best you can do is place Xerneas as a wild encounter with a 1% rate in a very specific room.

Don't use save states, save ingame like you do on your console.

I have created all 3 savefiles (USA,EU,JAP) in the exact same way, by opening PBR in Dolphin, making a new save, and then trying to open this file in PKHex. All 3 file sizes are the same (3,584 KB). I looked through forums for hours but could not find a similar case, I'm not sure if the problem is BECAUSE of the different regions, but it's the only thing I can think of. Does anyone know what I can do? I need to open these for my project, because a lot of people are asking for an EU version of my USA PBR save file that I made. Thanks

You are almost there, put the romfs folder but not the exefs, move or copy the contents of exefs folder and place them in the mods folder together with the romfs folder. Make sure all the content above is inside the game ID folder and place it inside the mods folder fam.

They appear to be correct from my testing, when I compared them to the PID's of my own pokemon based on what pkhex tells me; I am getting IV's for them on RNG reporter. Are you using the Gen 3 PID to IV tool on RNG reporter? Because I was able to find IV spreads for all of them on RNG reporter. I attached images of what I got from the PID to IV tool from RNG reporter. Kyogre, Rayquaza, and Swampert (assuming it was your starter) should be using method 1. The remaining three are probably method 2 (technically H-2) if you caught them in the wild; if they were hatched from eggs, there basically stops being a correlation between IV and PID. I am not fully sure what the different seeds mean however.
