The serial code can be obtained from various participating stores in Japan, either via Nintendo Zone Viewer or physical code itself.

  3. QR Gift: Shiny Partner Cap Pikachu

This gift was programmed in the game to be shiny locked. However, due to a programming oversight,
it is possible to receive the Partner Cap Pikachu as shiny (standard odds),
if your Trainer Shiny Value (TSV) is not 1009. This is the only Pikachu Cap Variant that can be received shiny.
(Note: Still available shiny, up to update Version 1.2)

How the game mechanic worked, was that the game would generate a PID that is not shiny compared to your TID/SID.
After that generation, the game will proceed to overwrite the Pikachu's TID/SID with Ash's.
Hence, there is a chance that the PID generated for the Pikachu will be shiny against TID/SID of Ash, as the game doesn't check for that.

This was discovered by @wwwwwwzx when reviewing the game's code, who then went ahead to test and prove it with RNG.
A few other users also corroborated the data with their own findings.

The data below refers to the file itself, not the encounter as a whole.

  8. Watchtower Lair's Den Jangmo-o

This Pokémon is encountered at the Watchtower Lair's Den when the event item is used.
This encounter is not shiny locked. However, frame advancing via VS or Invite method is presently not possible, as doing so will cause the raid will despawn.
While frame advancing is possible by simply using the crystals, it is impossible to get more than 2 crystals legitimately, as the Crystals cannot be traded.
As such, getting the shiny would be highly unlikely.
The only way (besides by chance) is to restart your game, and use a save editor to check whether you're 2 frames away from shiny. Only then, redeem the serial code and encounter them.

This is the info for this Pokémon:

Note that even though Work Up is the extra move for 1st and 2nd shield, the moves are disabled.

  9. WC6 - Speculated Pokemon Bank Debugging Pokemon

Analysis of the Pokemon Bank gift format shows that it holds WC6FULL files, and can hold up to 6 of them.

The remaining 3, while having it's species dummied out, actually holds data:

What's interesting with the information above is:
    1. OT is Satoshi (ASH)
    2. All Distribution titles (including for the Regi's) is "Zekrom Present"
    3. Fusion Bolt and Haze, are both moves associated with Zekrom (or more specifically, Ash's Zekrom)
    4. The inclusion of Light of Ruin and Fairy Gem

Speculating on what the leftover data means:
The data suggests that Ash's Zekrom was initially used for testing,
but the changing of the first move to Eternal Flower Floette's signature move and the inclusion of the Fairy Gem,
hints that Eternal Flower Floette could have been the second round of testing, before getting the Species and Forme data wiped out.

As such, I'm also attaching a modified wonder card to showcase the Eternal Flower Floette.
This Pokémon was first seen as a sketch in AZ's flashback, and later seen as a 3D model after that battle with Pokemon Trainer AZ.
Since then, it was discovered to be a Pokémon with fully programmed data, however was never released to players.
Besides Pokémon X&Y, the data for this Pokémon exists in Pokémon Omega Ruby & Alpha Sapphire, Pokémon Sun & Moon, Pokémon Ultra Sun & Ultra Moon
and also Pokémon Let's Go Pikachu & Eevee (while the species was not available, the data is in the personal_info narc).

Additionally, I also attached a slightly recreated Ash's Zekrom; an re-imagining of the first debugger gift format.

  10. Power Construct Zygarde

Wild and Gift Zygarde only have access to the ability Aura Break. However, upon collecting a certain amount of cells (depending on existing Zygarde),
an existing Zygarde can be fused together with said cells, to obtain a Power Construct Zygarde.

Only Power Construct Zygarde are able to interchange between 10% and 50% forms.
Additionally, they gain access to the Complete Form (in-battle only form, which appears when HP drops below half).
As wild or in-game gift Zygarde in Gen 6 and 7 are unable to be obtained shiny,
the 2018 Legends: Shiny Zygarde was used for this entry.
The non-shiny Zygarde entry comes from the Resolute Cave Zygarde entry.
The summary below shows an example of the event Zygarde in Complete form.

  12. Gigantamax Toxtricity

This Pokémon is a rare variant that is capable of Gigantamaxing, and can only be obtained via Max Raid Battles in the Wild Area.

While not always available for capture as it could not be found in a den in the Wild Area, an event from February 07, 2019 to ? made it more commonly found, by having it appear in dens normally not associated with it.
The Amped form can be found by Sword hosts, and the Low Key form can be found by Shield hosts.

To be able to encounter this, user's Switch must be connected to the internet, with the Mystery Gift>Get Wild Area News option used during the event period..

  13. WC6: Beta Helen Volcanion

This file was hosted on Mystery Gift Servers of Pokemon Omega Ruby, however was ultimately not released for download.
It is speculated that the purpose of this wonder card was simply to test if the serial code service is functioning properly,
as hinted by it's internal name.

This card was uploaded twice on two different occasions, with 2 different internal names.
Both contain the exact same data.

While the distribution title and text is in Japanese, it oddly has the English OT name of Helen.

This Volcanion would be nearly indistinguishable from the Volcanion given out using the used Helen Volcanion wondercard,
provided it was collected on the 3DS of the correct region.

(Though, it'll be illegal to have this Wonder card on your save)

  16. Birthday 2018 Chansey

This gift was given to players that visited any of the Pokémon Centers in Japan during their birthday month.
It should be noted that regardless of the player's game save language, this Chansey will be received as "JPN" (will have "JPN" language tag on non-Japanese languages).
However, the nickname is set to default to the player's game save language.
(so for example, if you're playing on English, you'll get "Chansey" as the name, and it'll bear the JPN language tag, as seen in the screenshots section)

This however causes issues if you're playing on Korean: the Chansey will have "??" as the name (even though the data of the file shows it was assigned the correct name).
It appears to be a glitch caused by the game: Any Pokémon will JPN language tag cannot have a Korean name, as seen in the screenshots)
This can occur naturally, by simply trading a JPN caught Pokémon to a KOR game and evolving it there.

  19. Virtual Console Ilex Forest Celebi

With the release of Pokémon Crystal to 3DS's Virtual Console, it became possible for players to encounter the Mythical Pokémon Celebi and transfer it up to Generation VII.

Similar to the Mew event distributed to Virtual Console of Pokémon Red, Green, Blue and Yellow,
the Celebi will have a minimum of 5 perfect IVs. As a result, this limits the type of Hidden Power it can have, to namely Dark, Dragon, Electric, Steel or Ice.
As Pokémon Crystal was not released to the Korean 3DS, it is not possible for a legal Korean-language Celebi of Virtual Console origin to exist. (Though important to note, as of present, PokeTransporter allows it to be transported up)

The details below relate to the encounter, not the file itself.
Note: As per any Virtual Console transfer, the origin game of the Pokémon is set to the game it was transferred from,
not the game it was caught in.

  20. PK3/WC3: Unreleased Altering Cave Pokémon

In Pokémon FireRed, LeafGreen & Emerald, lies a cave named the Altering Cave.
At first glance, all it has are wild Zubat, which makes me people ask "why the heck does this cave even exist to begin with".
As it turns out, there is more to this cave than it meets the eye.
This cave was programmed to make use of special Mystery Gifts, that would allow the wild Pokémon species that appears to be altered.
Sadly, this game feature never had an event to make use of it.

Following it's initial release in Pokémon FireRed & LeafGreen, all the Pokémon that could have been caught from here,
could also be encountered in the extended Safari Zone of Pokémon Emerald.
(with the exception of Smeargle: it can be caught in Artisan cave in Battle Frontier)
Despite these Pokémon all being available in Pokémon Emerald, it's not known why this cave was also included for it.
This page hosts the Pokémon that can be encountered in an altered Altering Cave, as well as other means to get them to appear.

    New update!
This page also holds a custom wonder card, that can be used to cycle through the encounters of Altering Cave, whenever you talk to the deliveryman!
Take note: if you toss/remove the wonder card, the encounters in Altering Cave will be stuck at the last species encountered.
Also note: FireRed/LeafGreen & Emerald have their own wonder cards. FRLG cannot use Emerald wonder card and vice versa.

The encounters that get cycled are (and it wraps back to the start):
Zubat, Mareep, Pineco, Houndour, Teddiursa, Aipom, Shuckle, Stantler, Smeargle.

    Also, PKHeX usage:

    Pokémon Emerald: Event constant 62

Cycling through 0 to 8 in the above given event constant, results in the rotation of the species that appears.

  21. PK4: Unreleased Hall of Origin Arceus

Programmed into Pokemon Diamond, Pearl and Platinum Versions, is an unreachable location called the Hall of Origin.
There, players will be able to challenge and potentially capture a level 80 wild Arceus.
However, the key item that would activate an in-game event to reach this place, the Azure Flute, was never released.
Based on an interview with Junichi Masuda with Nintendo World Report in 2013,
it was revealed that the Azure Flute event was thought to be too confusing for players, hence the idea of distributing it was scrapped.
Before the JP Movie Arceus distribution in Gen 6, one of the reasons why this event is much coveted,
with many attempting to get a tweaking method to succeed, is due to the fact that this Arceus can be encountered shiny.

This page contains the Arceus that would have been encountered there, achieved by some form of cheating:
[SPA] Spanish Arceus, credits @suloku [ENG] English Arceus, credits @theSLAYER (TID/SID/OT modded to follow suloku's copy) [KOR] Korean Arceus, credits @theSLAYER [JPN] Japanese Arceus, credits @theSLAYER

  23. Ilex Forest Celebi

In Pokémon Crystal, lies an event encounter whereby users get to challenge (and potentially capture) the Mythical Celebi.
Problem is, the encounter required the usage of the Mobile Communication Device, that was scrapped from the International Versions of the game.
As such, this event became unused for a good 10 odd years. (Using the cheat code 91C089DA, players can immediately get the GS BALL from Kurt, and proceed to get the encounter.)

As of 26th January 2018 12AM (Australia time), Pokémon Crystal (international versions) has been released to the Virtual Console,
with the only requirement for obtaining it being defeating the Elite Four. (Any instance would unlock the flag. Any other step, such as bringing the GS Ball to Kurt and waiting for one day still applies.)
This allowed Celebi to be legitimately captured and transferred up to generation 7.

This file was first uploaded to our Unreleased Gallery, as the Celebi event was unused at that point in time.
This page hosts the Celebi, obtained from the encounter.

The details below reflect the encounter, not the file itself.

From January 09 to January 30, 2020, Alcremie was featured in event raids, appearing at dens normally not associated with it.
For event raids, the Alcremie captured can have other flavors. Below is the breakdown of the flavors that appear in which raids.
Sword Raids   Shield Raids   Vanilla Cream 2★ Vanilla Cream 2★ Mint Cream 3★ Ruby Cream 3★ Lemon Cream 3★ Matcha Cream 3★ Ruby Cream 4★ Caramel Swirl  4★ Matcha Cream 4★ Rainbow Swirl 4★ Salted Cream 5★ Mint Cream 5★ Ruby Swirl 5★ Lemon Cream 5★ The Gigantamax Alcremie encountered via aforementioned raids, can only have the Strawberry Decoration.
