Fixed. The bolded part applies to the particular Blaziken in question, because all of the ones which actually came from the event do not have that message.
The upload process doesn't alter the .pkm file, unless you import a 4th gen .pkm into 5th gen format, which will apply the proper changes. If you're doing a .pkm file upload, some programs may do it improperly. GTS uploads are 100% accurate.
The method behind the Bug-catching contest isn't entirely known, so that kind of things happens sometimes.
Looks like those two Wondercards have to be added to the database.
The legality analysis is wrongly assuming that it's method K, not method 1. In most cases there is no issue, but method K doesn't include all method 1 spreads. This is also the case with method J.
It seems that Pokécheck is having trouble determining the different forms of the Japanese Oblivia Deoxys events - one that has Speed form moves is showing up as from the Normal form wondercard, thus the moves from the Speed form show as hacked.
Like I said, your story doesn't fit your Pokémon. You're leaving something out, and until you come forth with that information, I'm just going to assume you just outright hacked it.
Maybe someone could capture the packets received when redeeming the code to download the Wondercard? Even if it probably wouldn't be very useful...

In 4th and 5th gen there was only a language byte - no region. It would be really stupid if using a Pokémon that shows a different language in the summary being ineligible for MM, and there are a LOT more regions than the 7 languages. I shouldn't be getting MM bonus for trading with someone from the next state over.
Pretty sure 3DS region is used for Vivillion only.

Could I make a request? For R/S/E, could there be an Mirage Island number editor? Perhaps with a function to set it to fit the leading party member (if number matches lower(?) PID half of a Pokémon in party, it appears).
Edit: Perhaps a better way to fix the RTC is to see if it's possible to allow the player to set the clock in-game again... I'm having a hell of a time trying to figure it out though.
4th gen roamers are generated by Method 1, but the legality analysis checks them by Method K.

That should be showing up as legal, as there is a corresponding Method 1 spread.
Now that there is a check for the TID/SID for 4th gen games, there shouldn't be the "ID 0 is hacked" message for OTs without metadata. Or perhaps it should be a separate message to go along with it rather than overwrite the legal/illegal from the check.
