I tried to open the PKHaX files, but Windows 10 automatically flagged it as Trojan:Win32/Wacatac.C!ml. Is this a false positive, or should I actually be concerned?

Pkhax-*.exe is a compiled batch file that allows you to run pkhex's illegal mode without renaming the primary executable.

Don't worry it's not a virus; it's a false positive, that's only flagged because it's a program whose primary purpose is to open another program after applying modifications.
