    Choose "All Files (*.*)" in the Save as Type option and manually type "pokemon.ekx" when saving.

    Sure, you can upload your injectiondebug.bin so that we can have a look-see.

    The internet browser will be reset to its original settings. I'm pretty sure no other files will be erased, though to be sure, keep a backup of your whole SD card as well.

    ^^ Or if you don't have PokeBank, check the "Is Egg" option then hatch it yourself. The hatched 'mon will register in the PokeDex. Just tried it myself.

    Deposit them in Pokebank, then take them out.
