The cats were available to all 4th Gen Games (DPPtHGSS). You're using an ENG cartridge, so the English cats could have been downloaded to your game before. Feel free to inject the Wonder Card into any of your games and get the Pokemon, it's alright.

But it was saved in PokeSav with all data looking fine? Weird, PokeGen should be able to open it. Could be a bad checksum, go to the Options tab in PokeGen and tick "Ignore Save File Checksum", then try again.

Drag your 4th Gen .pkm onto it. A 5th Gen .pkm marked as *_shifted.pkm should come out.

Obviously. They have to be migrated through the PokeTransfer. You can try using PokeShift.exe that can emulate that process.

File should be a .sav, if it came from PokeSav. What is the file size? It must be 512kb or 1MB.

If you have the ability to pull your save, just open it in PokeGen and find your Pokemon.
If you don't, send the Pokemon to your PC using IR-GTS or equivalent.

With PokeDex entries for each? That means you can't inject them using AR/PokeSav/PokeGen. You're going to have to get someone to trade them to you, in that case.

It has to be shiny for your ID/SID to hatch shiny. Make sure the egg's ID and SID are set to the hatcher's, then it will remain shiny upon hatching.

The Legality Checker is always correct in reporting most non-event Pokemon as of now (not updated for Pokewalker, XD/Colo, etc yet). If a Pokemon was generated by Method 1/2/3 but shows up as "Hacked or Unknown Pokemon", then it is a hack. That is for the PID/IV relationship only. The Legality Checker also checks other things like Effort Values to make sure they don't exceed 510 EVs in total, along with other details like the Checksum, Gender Ratio, etc. Other than that, look at the Pokemon's data in PokeSav/PokeGen to see if it completely checks out. Obvious things are not highlighted in the Legality Checker.
If you want to edit the EVs, it should pass as long as it does not exceed 510 EVs in total. If you want to edit the Nature or IVs, then you're going to have to generate it properly either by pressing "PID/IV" in PokeSav ("Generate" gives a bad PID which will flag as hacked), or by using PokeGen's PID finder which is honestly easier to use and has more functions.
As for your issue with saving the Pokemon in PokeGen and it turning hacked, are you editing any values? If you didn't edit any values and it still becomes "Hacked", then you're doing something wrong somewhere. Are you targeting the correct game (Options>Target Game)?
For Mystery Gifts, use Grovyle91's Mystery Gift Editor if you can access your save file (MGE cannot make AR codes for BW now, IIRC), or watch the BW AR Code thread for Mystery Gift codes.

ProjectPokemon doesn't really support PokeSav anymore, since we have PokeGen which is a much better save editor.

IIRC the IVs in the .pkm of the pcd/pgt doesn't matter. The game is just going to overwrite it upon generation.

Question 4:
46h and 47h Values of Jirachi are F4 and 0B. What does this mean ? And why are these Values correct?
F4/0B is hex for 3060 (Pokemon Event). It's the Met Location Hex.
6h and 47h Values of Mew are 01 and 0C. Same Question.
01/0C is hex for 3073 (WiFi Gift). It's the Met Location Hex.
Question 5:
If i all change this, will i still have a legal Event Pokemon?
Changing any of the above will render the Pokemon hacked.

Editing the date of the Wonder Card is fine.
