When I use the gamefreak mew pk1 file the pokemon game version on the mew is set as RB,  while the 3ds virtual console games I have mark their native pokemon as RBY for the red/blue game and YW for the yellow game. Is this a problem or will mew simply look like it was “traded” from a different game.

Wait but PKHeX still assigns them a version, I presume that then the game version data is useless until I transfer the pokemon to a newer game and then gets correctly reassigned?

PKHeX doesn't assign them a Version while they exist in Gen 1/2. The hover preview shows the matched encounter data it could have originated from.
