But I'm using the save file, not the save state file. I even converted the file from .dsv to .sav but it doesn't work.

RE read and understand. You have to save IN GAME like you would before you turn your console off. Be sure you are accessing the latest save file correctly.

My friend has been doing this since the beginning. We are saving FOR THE GAME itself, but when the time comes it is as if the save was empty, you understand?

How it works, my save works perfectly, I play on PKHEX and the Pokemons appear the way they should. But when we try it doesn't work

Okay, then you're not retrieving the correct save file after the emulator has flushed the contents to your computer's hard drive. If there's no progress in the file you're trying to load, it should be obvious it's not the latest/correct file. Data doesn't magically disappear or fail to load, you can confirm it's not a PKHeX issue if you try another save editor like PokeGen.
