If I change OT/TID/SID, does the PID for each PkMn need to be changed too?

OT effects nothing, but TID and SID could effect the PID if the Pokémon is shiny.

So, if I change the TID/SID to match my actual in-game ones, do i just click "Reroll" on the PID in PkHex for each Pokemon? Or only shinies then?

Shininess it determined by PID and TID/SID.
So if you change the TID/SID, it will no longer be shiny.

So if you want to keep it shiny, you gonna need a new PID.
For entries caught in Gen 3 or 4, clicking "reroll" on PKHeX won't help.

Is there a way in PkHex to use the Batch Editor to only apply to certain boxes instead of "all" boxes? Or a way to multi-select (like CTRL+click or click start point+SHIFT+click end point)?

I know how to use Batch editor to apply to *one* box, but not *some boxes* (and ignore others).

If you want batch editor to work for some boxes (so more than one),
open another same generation save, and import the boxes (that you wanted modified) into that save, then run batch editor there.

Alternatively, run the edits box by box.
Example, to remove mons in Box 1:

=Box=1
.Species=0

That's really good to know, thank you for that! Would be awesome if this was a feature in the future (telling PkHex which boxes you want edited all at once). :)
