Pkhex alolan champion flag check

If I check the alolan champion flag  will the story get completed automatically?  Or I'll still run into small story parts ?

Your may still run into small story parts, and the NPC may not even be there.
(because you speak to a ghost)

It's kind of like what happened on ScarletKohaku's channel when he accidentally hacked his way to the Elite 4 before completing the Island Challenge

I see,  what about the island barriers?  Will they be open or I'll still have to play that part of the story to open it. Like beating Lima to open the route gate

The Event Flag editor should really only be used once you have beaten the game to replay certain events.

There's way too many things that would need to be set to ensure the game recognizes it as story-complete. There's over 3000 event flags, toggling a few will not complete the story.
