How do you put a file back into a cartrige

I also was reading a thread and the person on that thread seemed to have done what i wanted to do with pokegen

Why can't i get acces to my safe file

Hello, im a noob at pokgen. I know that you can make pokemon from pokgen and send their files to pokegts.us. But how do you make item files, like rare candies, and how do you bring them to your game. Please help.
