It's the correct size, so make sure you're using the latest version of PKHeX. If that doesn't work, you'd need to show the save file for people to take a better look.

Make sure you've saved in-game as well (emulator states is not the same thing).

PKHeX does not support ROM hacks that modify the save data structure. Go ask the hack maker if they have any save editing solution for you, because regular PKHeX will never support community spinoff hacks.
