You do require some method of extracting and restoring your savefile to be able to use PKHeX with it. If it's a Switch game you also have the option of using a Sysbot.NET bot to trade pokemon to you, but if you want to use PKHeX directly, see the tutorial section to learn how to manage your savefile:
