Depends on who you ask. PKHeX doesn’t touch areas you yourself don’t touch (besides checksums) do I’ll say it’s fine. (I’m gonna assume when you say edit eggs, you’re deleting them here)
 

but some people are more strict, and would say that as long as you’re playing on a device that can have the save extracted, it’s already not legit.
