Error 404: save file not found

PKHeX deals with console decrypted saves.
Use JKSV or Checkpoint to get such a save...

Additionally, Emerald save in that folder and format would suggest you're playing a fake VC inject GBA game.
Not sure if those kind of games can have their save extracted. All you can do is try.

I also tried a save from VisualBoyAdvance but it still didn't work. In fact I've tried multiple saves from MyBoy (Android emulator) and No$GBA but all attempts were unsuccessful

Perhaps save size is wrong, or maybe you're using a savestate (not a save), or you're doing something wrong.

For example, here's a image of a copy of my save loading up in PKHeX just fine.

As you can see, it works.

Send over a copy of your send from VBA, I'll take a look and tell you what's wrong.
