I think you're misunderstanding something: XD Shadow Pokémon cannot be obtained shiny.

Shiny Skip probably means that the game skips this PID when you have the TSV of 3044, as they were not meant to be shiny.

Hmm, I'm not sure what are the issues with it's generation. Maybe PKHeX hasn't implemented the checks properly? Can't say for sure.
