From what I have seen those are in the respective handlers.

For example, abilities which are used in battle are checked for in the place where they would activate. Abilities which are used out of battle would be checked for in the code that handles what happens outside. This is all in ARM/Thumb ASM so don't expect it to be easy to find or edit.
