There's some sort of software that lets you run Windows programs. I don't remember what it's called though. I'm sure a simple search will tell you.

The program you want is called Wine, and PokeGen does run properly in it. See http://wiki.winehq.org/MacOSX/Installing

You can go try Parallels or BootCamp. I have Parallels on my Mac right now. (Been a long ass time since I posted here again :))

Initially I used wine, but it kept being difficult and not user-friendly. I am not the one who don't face with trouble, but adding windows' one to mac... till I discovered Crossover (last: v10). Okay, it's not the free one, but works with pokegen.
