Is there a way to control this, so that we can inject cards without replacing the ones we already have?

I used PKHeX to inject them in the past, but now I used the lunarcookies (QR) method.

sorry... Qr code wc6 only uses slot 1. So no it will not save previous wc6. Only the latest. So best keep on using ram2sav and pkhex as ElseSomeone said

This event is to be given via Serial Code in various stores across Japan, where you have to show the attendant your 3DS and the Pokémon game you own, while at 7/11 you can receive it through their 7 Spot system. These stores are: The Pokémon Center, Ion, Toys 'R' Us, 7/11, Ito-Yokado, Daiei, Fuji and Apita. You can receive the code from March 14th 2015 to April 12th 2015 while the code is redeemable from March 14th 2015 to May 15th 2015

Now, all that is missing is dumping wc6 w/o taking out sd card. If one does come up... I'll still prefer the precision of ram2sav and pkhex wondercard tool method.

I don't think there is a converter pgt/pcd to pkm. It can be done by manually making a pkm file (you will need every single info about the pokemon tho). But that's already purely hacking/creating a pokemon. Keep it within legal means... Then go ahead

Ok prettey scary two part question:

1) do you think it will be easy for the new QR code injector be updated to work well with wc6?

2) will this mean it might be developed into the new 3ds?

What i do is have backup of these files in: MyDocuments. Then just copy paste what i need and everything else is deleted in the sd card when not needed. Organized and nothing gets lost.

Have you tried keysav2 v1.3.8 unofficial? This guide will help you first open up your save and then HOPEFULLY extract your pokemon. The setting up is tedious but after that... Extracting is a breeze.

But i never heard of this being used to a corrupt save file... Anyways, just try it out. (Lesson to be learned: Always turn ON automatic backup in powersave)
