Gen 5 Box Issue - Edits not sticking

I recently had an issue in which edits I made to my Pokémon in both my box and party were not sticking. I've been experiencing the issue since I downloaded the hotfix last night which did solve another issue I was having. I attached my save file, but not sure if anyone else is experiencing the same problem.
