Pokemon edited to become shiny, stay shiny.
Maybe you're not restoring your save right. Or maybe you're not exporting the save from PKHeX right.

You didn't mention what game you're playing, and what save you're trying to edit.

Something is wrong with the syntax of your question too. Messes messes everywhere.

try this.
Edit your save with PKHeX
Export the save from PKHeX.
Completely close PKHeX.
Now open a new window of PKHeX, and drag the edited save into PKHeX.

Are the edits still there?

Next, for the message as seen above, it just means you're making an illegal Pokemon.

In your case, you cannot make the starter shiny. The ones you receive at the start of the game are shiny locked.
Bred ones can be shiny.
