I'm using Platinum version for this. did you use cheat codes or something, that ended up messing with what you have. Also, upload the save file. I copied my (bare) Pokedex into your save, and it works just fine on my PKHeX.POKEMON PL.0.sav (then again, I didn't have a problem when I opened your save, so who knows) What version of PKHeX are you using?
