Is there a way to modify the save file to skip the whole story? So you can enter the "Ultra Space"?

Yes.

Merge the flags of a completed save into your save.

Just copy paste the whole flag area using hex editor.

Above shows offset and size.

1. Copy paste from a completed save into your save
2. Load the save into PKHeX (so that it fixes the checksums for you)
3. Export the save

Thank you very much, I tried it with my usun save to import it into usum. It seems to work but It shows me the wrong portal (Atlar of the Sunne). How can I fix that?

Just jump through the portal? It should work.

Alternatively, grab the flag from the save, that originates from the same version as your game.

Nobody did the research, so that list doesn't exist.

Also, I think the altar issue shouldn't really be a thing, since if you're using a completed story,
you can jump between worlds, so it isn't a big deal.

(you can have both altars in the same game.)

Last but not least, does such a hax edit change the pokemon creation ingame in anyway? Are the pokemon still full legal, if caught regularly ?

yes they'll be legal.

If you want to rebattle certain legendary Pokemon, PKHeX allows them to be re-enabled.

But theoretically u can just have one for ou TID/SID combination. I am trying to RNG perfect pokemon, do you know if the save game actually have an impact of the seed generation? Otherwise I could just change the OT TID/SID? Or does this also effect the seeds and spreads ingame?
