This guide to resolve any issues users get when they try to change nature or PID of a Pokemon from Gen 3 or Gen 4. DO NOT USE ANY POKEMON WITH MODIFIED PID ONLINE!

Foreword
The reason why people get various PID-Mismatch or Invalid Encounter type of messages, is because simply, they did not modify the Pokemon correctly.

In Generations 3 and 4, due to an in-depth understanding of how the Pseudo-Random Number Generator works (as well as game mechanics), the Personality Value (PID) is tied to various other values related to the Pokemon generation procedure in-game, such as Individual Values (IVs), Gender, Ability slot, Nature, and Encounter Slot. (Encounter slot refers to the programmed data in a table, that hosts a list of level and species that can be encountered in a map)

Resolution Process

For starters, I'll be using this shiny Deoxys, to attempt to change its nature to Sassy (while keeping it shiny).

Let's begin:

  1. Download RNG Reporter
  2. Change the stat you want (for example, nature) Pokemon in PKHeX, and set it into the box. Example, it looks like this now:
    Capture.PNG
    Capture.PNG
(other examples include Encounter Type Mismatch)
    8.PNG
  3. Identify which Method is appropriate. What is important is:
    cap1.PNG
(More details at the bottom of the page under Note 1)
  4. Find PID using RNG Reporter
    1. Open RNG Reporter
    2. Select the chosen Method
    3. Indicate ID and SID and check Shiny Only, if the final result wanted is shiny.
    4. Indicate Encounter Type (if necessary).
      • if you're going for a Pokémon that has an overworld sprite that isn't the Red Gyarados (Sudowoodo, Snorlax, Heatran, Giratina, Azelf, etc.) select Stationary Pokémon . The rest are self-explanatory. Most of the time you'll be picking Wild Pokemon as your method unless you're only going to capture legendaries, in which case you'd pick Stationary Pokémon.
    5. Indicate the stat you want (IVs or Nature, or Gender for example)
    6. Select starting frame at 1000
    7. Click Generate. If you don't get any results, feel free to increase the Max Results. Example of results:
      Capture.thumb.PNG

      * If you are doing this for a Wild Pokemon, ensure that the result you've chosen, has the Encounter Slot that matches your species encounter slot on the route. To check the relevant encounter slots, refer to this website.

If RNG Reporter Main page doesn't give you any hits, consider using Time Finder. See Note 2.
  5. In PKHeX, change the PID, Nature, Gender, Ability, and IVs to match what was generated.

Gen 4:
Method

Regarding method, for all 4th generation games Method 1 is used only if you're going for the following:

  • Pokemon Ranger Manaphy Egg
  • Wondercards have their own method, which is just a modified Method 1

DPP

  • Starter Pokemon
  • Cynthia's Togepi Egg
  • Fossil Pokemon from Mining Museum
  • Riolu Egg from Riley
  • Eevee from Bebe
  • Porygon from Veilstone
  • Cresselia, Mesprit, Articuno, Zapdos, and Moltres
  • Happiny Egg

HGSS

  • Kanto/Hoenn/Johto Starters
  • Togepi Egg
  • Bill's Eevee
  • Raikou, Entei, and Latios/Latias roamer; the Latios/Latias from the Enigma Stone event is NOT Method 1
  • Tyrogue from Mt. Mortar
  • ExtremeSpeed Dratini received from Dragon's Den
  • Goldenrod/Celadon Game Corner Prize Pokemon
  • Fossil Pokemon Pewter City Museum
  • Sinjoh Ruins Dragon event where you need Arceus

Note: Any Pokemon received from a trade or as a gift that has a fixed nickname and OT (Kenya the Spearow, Gaspar the Haunter, etc.) will have set IVs and nature so RNG manipulation techniques will never work on them.

If the Pokemon you seek does not fall into the Method 1 category,
select Method J if using Diamond/Pearl/Platinum and Method K if using HeartGold/SoulSilver.
Please refer to the "Special Cases" section and check if your Pokemon falls under this category.

Method H

Spoiler

In the 3rd generation, wild encounters are determined by Method H, with the PID/IV relation being primarily Method 2. As such, the primary method to search with is Method H-2. Methods H-4 and H-1 are fairly uncommon, but they are possible.

Note 2

Spoiler

This applies to any Pokemon that wants a certain nature and all IVs 31
(of course Method 1 or other methods still depend on what encounter you're doing)

Basically,
Go to Gen 3 Time Finder
Indicate Nature and IVs, and hit Generate. (notice I'm not making it shiny yet)

cap1.PNG

Now, with the PID found, you need to find a TID and SID that will allow that PID to be shiny.
So I key in a intend TID and PID, to find wanted SID:

Capture.PNG

Bingo

Capture1.PNG

Note:
Not every Nature can have all 31IVs, from wild encounters.
Also frankly, with Hyper Training in Gen 7, 31IVs are kinda pointless.
