Game breaking bug after unticking Lugia to rebattle it in AS

After I unticked the box to rebattle Lugia at Sea Mauville, the game thinks I havent done the Delta Episode now(had completed it already though), so the Elite Four cannot be battled because Steven isnt there because the game thinks he's investigating throughout the Delta Episode, and Zinnia is on top of Sky Pillar asking me to fight the Rayquaza, which isnt there.

Other weird bugs such as when I flew to the battle resort, it was acting out the scenes when you first arrive there, but everything was invisible during the text, also New Mauville is locked and wont let me in there either. I should have backed my save file up, but its too late now. Just wondering if there is a way to somehow fix this through the event flags being ticked in the right places? Is there a way to actually make that Rayquaza reappear at Sky Pillar? Zinnia is just standing there. For now I gotta transfer my living dex over to OR lol :frown:

Not a bug; when you mess with event flags the game will re-trigger anything that is normally triggered by that event during the storyline.

Should be a reminder to make a backup
