All saves opened in PKHeX become corrupted

I extract my save using savedatafiler installed via gateway and open it with pkhex. If I then export the save from pkhex and attempt to inject it into my gateway copy of Omega Ruby, a screen comes up which says The saved game data is corrupted. This still happens even if I change 0 values in pkhex and just export the save and copy it to my sd card. I can still inject my backup save which loads fine. Any ideas?

I've attached the save files in question. main.bak is my backup save which I can inject fine. main is main.bak opened in pkhex and then exported.

The two files you uploaded are identical; this is not an issue with PKHeX but either with SDF or Gateway.

Are you using a .cia? "Gateway" is too generic. ".cia" installed games have issues using SaveDataFiler.

I am using a cia version of omega ruby. I am extracting the save data from the cia install with SaveDataFiler. This problem also occurs when I try to inject into a retail version of the game. I uploaded the wrong files earlier. Attached is an example of what I am trying to inject.
