I wanna bring all the Pokemon I have to Alpha Sapphire, or at least to Pokebank.

I have Soul Silver, Black 2, X, Y, and Alpha Sapphire. Those are the physical ones, I also have Diamond, Platinum, and Black for not physical.

I have a lot of Pokemon in the non-cartridge ones. The question I have is that, will there be any repercussions if I backup the Black 2 savefile, export everything in D/Pt/B by using the .pkm files, and then restore the file to the cartridge? Specifically, will skipping the ingame D/P/Pt/HG/SS transfer to B/W/B2/W2 have any effect when I try to use Poke Transporter to bring them to the bank?

You'd have to edit all those Pokemon to make it so their met location was "(Poketransfer)" if using Pokegen. I'm pretty sure it's that, I don't remember trying, playing it safe with actual transferring
