So how do I use this, is it a save file for the bonus disk or ..

It's a save to use with the bonus disk to get the shiny jirachi. sorry for the late reponse

Hello, I am a little confused on how to utilize this file. Is this a Ruby/Sapphire save file with the shiny jirachi on it? Or is this a Ruby/Sapphire save file that I inject into a cartridge and and then send the Wishmaker jirachi to that cartridge with my bonus disc and it will be shiny? Or none of the above? Thanks for the help. 

Upon rereading the original post, I believe that the second interpretation I had is the correct one. 

How did you do this? Tried it myself to get a naughty one for Ruby but it always fails. Any tips/tricks? Thanks!

Flash the save file to the cartridge, then redeem the gift. Only after you have the gift do you proceed past the Continue screen of the save file. You should not modify the save file at all, even in a save editor. Flash the save file, unmodified.

My bad I meant the whole working out the checksum stuff with TID/SID and knowing what to change in PKHEX and HxD. I only have Ruby cartridges so not sure if it’s a good idea to use a sapphire save.
