Unknown Dungeon's Mewtwo .

After the player enters the Hall of Fame for the first time, the player gains access to the Unknown Dungeon,
and the player will be able to battle the sole occupant there, Mewtwo.

Following Mewtwo's capture, a Mega Stone would be on the ground and the player will automatically pick it up.
Players get Mewtwonite X or Mewtwonite Y if the player is on Pokemon X or Pokemon Y respectively.
