Well, what I did, was I exported the file into a .sav, then used it for PokeGen. If my Pokemon didn't show up, which was a possible glitch, I would open another PokeGen tab, select my .dst file to modify, drag the Pokemon into the .sav PokeGen window, and I'd be finished! Then, I would import the save file, and I had my Pokemon @Ammako and @Michael728

So, I have been using Pokegen version 3.1.13, and I've used it successfully for other Pokemon games, except Heart Gold and Soul Silver. I don't know if the issue is because I have a hacked version of it, being Sacred Gold/Storm Silver, but this can't be the case because it's worked on SS only one time in the past before. I am pretty experienced with PokeGen, but not DeSmuMe, my emulator. I tried making .sav files and doing imports/exports, I've used .dst files, and nothing seems to work. I have the same Pokemon before the modifications, and it never works. If anyone could help me, I would greatly appreciate this.
