Changing active boxes with PKHEX results in missing pokemon (VC)

I have pokemon from my gen 2 VC save (coming from 3DS 1), planning to transfer it to a gen 1 VC save (to 3DS 2), I currently have BOX 1 active on my gen 1 VC save, but whenever I change active BOX (let's say BOX 2), my pokemon from BOX 1 disappears.

This also happens if I do this process:

- Have a save created via Checkpoint (folder named "yellow old") -> Transfer file to PC -> Make a copy of "yellow old" named "yellow" -> Open "yellow" with PKHEX -> Change BOX 1 (Has pokemon) to BOX 2 (Has no pokemon) -> Export SAV (Still named as sav.dat but in the "yellow" folder) -> Transfer file to 3DS -> Restore save created via Checkpoint -> Opening Yellow game and checking box will result to missing pokemon in BOX 1. Also reopening "yellow" file still works, BOX 1 pokemon there, but if I open it from the Yellow game, BOX 1 is empty, overwriting my save and checking that save via PKHEX will result to BOX 1 not having pokemon.

My pokemon Yellow game is bought from the e-shop.

PS. English isn't my first language so I might not be making sense on some points, asking for clarifications are welcome.

EDIT: I have found a solution (albeit a bit troublesome to do)

- Export save via checkpoint -> Transfer pokemon on active box (Don't change active box, if your active box is BOX 1, only transfer pokemon from there) -> export SAV via PKHex -> import sav.dat via checkpoint -> Open VC Yellow -> Change active box -> repeat first step
