PokeGen in HG/SS not working. (Resolved)

So, I have been using Pokegen version 3.1.13, and I've used it successfully for other Pokemon games, except Heart Gold and Soul Silver. I don't know if the issue is because I have a hacked version of it, being Sacred Gold/Storm Silver, but this can't be the case because it's worked on SS only one time in the past before. I am pretty experienced with PokeGen, but not DeSmuMe, my emulator. I tried making .sav files and doing imports/exports, I've used .dst files, and nothing seems to work. I have the same Pokemon before the modifications, and it never works. 

If anyone could help me, I would greatly appreciate this.

You should say what you've done to fix your problem, that way if someone finds this thread while looking for a solution to the same problem, they'll know how to fix it instead of having to ask again.

How did you access your save file! Been having trouble getting my save file from my 3dsXL. 

Useing homebrew, TS's save manager doesnt read mu HG SS catridge

You'll need to use TWLSaveTool, and have either Pokémon Dream Radar or PokéTransporter (from Bank) installed.

Well, what I did, was I exported the file into a .sav, then used it for PokeGen. If my Pokemon didn't show up, which was a possible glitch, I would open another PokeGen tab, select my .dst file to modify, drag the Pokemon into the .sav PokeGen window, and I'd be finished! Then, I would import the save file, and I had my Pokemon
