In the list of location the pokemon can be met at, what are the location names that have (2) beside them for?

Ok, but for the locations that have duplicates, is there any difference between the as far as setting the location you met the pokemon at?

I don't know what you're trying to ask. The names appear identically in-game, but they have different values internally.

I guess what I'm asking is, if a location has two different values, does it make any difference which one you use when setting the location a pokemon was met at.

If you care that much, then you shouldn't be using the ones with the (2).
As Codr said, they are displayed the same in-game, but (2) is for the High Link equivalents. I don't think you can catch any Pokemon there, and I don't think Pokemon are hatchable in the High Link.
