Can I still save my Heart Gold save file??

If you are still stuck on this, You could try the Sav converter located on http://www.shunyweb.info/convert.php# Choose the option to convert to the Acekard | EZ Flash V | RAW Format | Force 512kb (.sav) option and that should get it back to all it's original glory.
