Specifically, I'm unsure on which 'kind' of CFW (Sys or Emu) to - 1. Use to access and modify my save data. 2. How to ensure I can do those things and still be able to use online features (Pkm Home, online battling and such). Thank you.

That said, there’s no clear definition of what actually does or doesn’t leave traces. Using a save manager to import/export save files doesn’t seem to, but I still wouldn’t recommend it. A safer approach is to mount the sysNAND partitions via Hekate using ninfs, manually export the save files from /save and /saveMeta folders, decrypt them with hactool, edit them with PKHeX, and then import them back by doing the reverse process. 1

The 'Mount the sysNAND partitions' part - is that a different process of installing the CFW, or an extra/follow on step?
