Does pkhex show legal in this operation, but there is a discrepancy on the internal data?

In a similar case, if I change the starter Torchic to Treecko or Mudkip, which overlap the acquisition method, pkhex shows legal.

Should these changes not be made? Or is there no problem from an internal data point of view?
