GBA Pokemon Sapphire, PKHeX edited file can't restore back to the cartridge

Hello, I recently got an authentic GBA Pokemon Sapphire cartridge from Japan(JP version), and there is a save there from the previous owner which seems ok to continue playing, so I want to use his save to play, but I was planning to edit some items on PKHeX. But it doesn't work out in the end.

 

This is what I have done so far:

I put the Sapphire cartridge in the NDSL slot 2, and there is a R4 in slot 1. I used GBA Backup Tool on R4 to backup the save, then take out the memory card from R4 and put into my laptop and edit the SAV by using PKHeX. I have only changed some Levels on a few Pokemons. After I done it, I Export SAV and paste back to the memory card, then restore the edited file from R4 to Sapphire cartridge. 

Usually that supposed to be working, it worked all the time on my other authentic Pokemon games.

But this time, it doesn't work on this Sapphire game. After I start the game, it shows the picture below(in JP), something like 'haven't finished the report yet, so I'll read the previous report.'

I have checked the edited SAV on PKHeX, which all things are still after edited, but somehow this SAV can't overwrite it on the cartridge.

Here is what I found after I received the cartridge, the battery was dead, and I have replaced the new battery. Also there are a few pokemons or items seem not legally got in the game. 

 

I have tried these:

I used 'rtcread' to edit the time to the current time. 

I tried to restore the same edited file on my authentic ENG Sapphire cartridge, still not working. (it works with other saves)

I thought maybe the new battery cause the issue, so I have removed the battery and restore the SAV, no luck.

I have tried to open it on VisuaBoyAdvance on my laptop, but still the same issue.

 

 

Any suggestions or ideas of why it happened and how to solve it?

Hi, I have the same problem with a Cartridge of Pokemon Ruby (Italian). I have tried the same steps of Liz777 in the first post but without luck. After I edit the save on PkHex (I want a shiny starter) I'm not able to put the save back on the cartridge. I checked the Rctread thing for the clock and in game time, I verified the amount of objects (I didn't add any) and I tried to make my starter legit (looked for a mudkip encounter on the table of encounters and made it shiny) but nothing worker. My message, when I try to put the save back on the cartridge, is different however: mine says only "game files deleted" and that's it.

Any idea on how to fix this?
