hello everyone, this is about editing files with existing roms with pokered

I have edited my own roms of pokemon red/green/blue, and want to edit other files within pokered, but if i 'Make' it doesnt work on my existing roms only creating new ones, of pokered/pokeblue, i dont know how to replace pokered/pokeblue, with my existing files, anyone know how to do this? thankyou
