Pokemon Sword Save from EmuMMC doesn't carry to Stock

I've done everything from scratch from the Github guide after previously following a couple of youtube vids and having the same issue. That I'm having it still  probably shows I'm just being dumb. This time however my Switch has 3 different launch options, Atmosphere FSS0 EmuMMC, Atmosphere FSS0 SYS and Stock SYS. If I use Atmosphere SYS the save carries over to Stock, but any changes done in EmuMMC don't carry over to Stock. 

 

What can I possibly be doing wrong for it to not work? And I need to be able to edit my saves in EmuMMC and play normally in Stock to not end up getting banned (or not banned as quickly) right?

 

EDIT: I'm using Checkpoint to edit the saves

I agree with the slayer.  I mentioned about saves syncing between emummc and sysnand in my guide at https://switch.hacked.us     

only way to get your saves updated in sysnand is disable emummc in hekate or use atmosphere over sysnand option in hekate.     

then just use edizon or checkpoint to inject your updated saves.

Thank you both for some actual advice rather than a uselss sarcy comment lol. I have the choice of using Emummc, Sysnand and Stock when I boot Hekate, using checkpoint in sysnand copied the save over to stock, what are my chances of battling/trading from Stock on that Switch of not getting banned using sysnand to edit my save then playing normally on Stock? Assuming I'm not using locked shinies and other obviously hacked stuff of course

as long as you're using CFW, there is a chance of getting banned.
Even if your CFW is designed to block user reports (which Nintendo servers can use it to tell if you're hacking),
if a crucial report isn't sent (imagine if it's supposed to be sent) or if a crucial report isn't blocked (it wasn't supposed to be sent but was), servers can tell.

This is the nature of the cat and mouse game between hackers and Ninty.
Someone will get banned, that someone makes a report to CFW devs, then it gets implemented, then everyone else doesn't get banned.

In other words, no one can give you the guarantee you need.

What's worked for me for 2 months is
Boot to OFW
Enable Airplane mode
Reboot to CFW 
Keep airplane mode on
Use edizon to restore new save
POWER DOWN(not reboot)
then power back up

In business, again this has worked for 2 months, I do not have any NSP's installed, nothing, running game from cartridge.

Honestly I use CFW on my SYSnand only for checkpoint. My EmmuNand doesnt connect to Nintendo servers already for whatever I use it for. People say there is a risk when using CFW on your sysnand. And they are not wrong. We dont really know what Nintendo looks for or what they will look for in the future to ban people. But generally editing saves has been safe for a lot of people. As long as you are not doing illegal stuff on your sysnand and doing things like save editing you are generally safe. For now at least. I usually only boot cfw and inject the save then boot back into emmunand immediately without issue. 

 

In the end its your call, I just thought I would let you know what I know not that I am an expert or anything.
