I'm leaving this thread here in case anyone wants to help with your support question.

I don't think members in this forum generally use that program, and we aren't a support forum for it, so not sure how useful we'll be. (but hey, maybe someone acquainted with that app would come along and help you :D )

In the mean time, you should probably drop an issue here, so that the devs can get around to answering your question, and maybe help you with it.

hmmm, depends if you 3DS has CFW/Homebrew (though I'm gonna assume they aren't, hence why you're using this)

Cause if it has, you could just drag those mons into the 3DS save, the re-import it on the 3DS.

No worries, I think a few users may actually use PKSM, so they may reply when they pop-up :)

meaning put my save on the PC move the mons to that save and then  back to my 3ds??

Yes. Use checkpoint (guide) or JKSM (guide) to dump your save on your 3DS.

Keep a safe backup of the unmodified save somewhere on your computer.
Then open a PKHeX window, open the save from your SD card, then drag the pk7 file from your desktop/relevant folder into the Boxes of the save.
Export the save from PKHeX, with the name main.
Replace the one in your SD card folder, then import back using the same app you used to dump it.
